Thank you for the report. This is a discrepancy between our latexml processing and the AutoTeX processor from arXiv.

There are two top-level TeX sources in the submission bundle - ms.tex and rebuttal.tex. You have correctly pointed out ar5iv has the rebuttal rather than the main source.

This is related to #468 , maybe we should have a dedicated milestone...
